I'm going to put two Pearl Jam covers out there, though they've never covered them on albums. They just play them, and play them well, at concerts: The Who's Baba O'Reilly (best when they do it in Philly be/c Philly people sing along better than anywhere else, especially on this song) and Neil Young's Rockin' in the Free World. I think they do RFW better than Neil ever did. I've also heard sick PJ covers of Otis Reading's Sittin' on the Dock of the Bay and Petty's Won't Back Down.
